I've tried just changing the tpl files, and it seems to have worked - Although I'm not 100% confident that everything will work.

Sorry for the late reply. Yes, looks like you made the right changes. Basically, I moved the left modules to underneath the right ones, to get the single side column, and you put them back 
. You can compare your modified tiki.tpl to a standard three-column one to see if you're missing anything, but if the site seems to be working OK, then probably nothing else needs to be done.
